Looks like a shabby truck stop from the outside, but serves good seafood. Good selection of beers on tap. Prices are reasonable. Service can be slow at times, though.
Fine-dining that's closest to BNL, but be prepared to pay. Right on the beach at Wading River. A short walk brings you the view of the built-but-never-operated Shoreham nuclear power plant.
Another fine-dining nouveau americain establishment relatively close to the lab. Again, be prepared to pay, although if you go before 6pm there is a 3-course prix-fixe dinner that's more affordable.
Windmill Diner. 530 William Floyd Pkwy, Shirley.
Once in your life you should experience the Long Island Diner (and once is probably enough), just to say that you have done it. Though probably not the best example, the Windmill is one of the closest to the lab.
Recent reports (Apr. 2009) claim that the prix fixe (~$25) menu is quite good.
Kotobuki, 377 Smithtown Bypass, Hauppauge.
Best sushi in the immediate area, in my opinion (G.R.). A little farther than most restaurants on this list (~35 min from BNL). They don't take reservations so be prepared to wait, especially on a weekend.
Personally have not been there, but is reported to be good (and expensive). A bit far, but Sag Harbor is an interesting former whaling town. Maybe combine a trip there with an outing of star-gazing in the Hamptons?
